With the experimental new Save feature that came with one of the more recent updates, it doesn’t seem to preserve object links. The objects exist, just not the link connections.
I did some testing and can confirm links don’t persist. If I recall, save state saves object variables, positional data and forces applied. Linked references are not visible in the same scope, so I assume that’s why that data gets missed.
Saved State sort of implies that this data should persist with a save state, as it will break logic that relies upon it if those links no longer work. I do hope there is a actual fix for this, but in the mean time, I have created a work around which allows links to persist. Please note, I only crunched this out with the help of gemini quickly, but in my test it allowed simple links (of 2 objects) to persist through save/load of state. I did not test with more items than that.
It may not be perfect, but it could be a workaround until an actual fix is implemented.

The team have made a fix for this and should be in the next release 
You guys are incredible thanks. I was thinking I would have to put the game on hold until that got fixed.
On the other hand I accidentally clicked “unsubscribe” on the email notification, is there a way to turn it back on, lol
I did the same thing about two weeks ago and I can’t get it to re-subscribe. If you go to your GD settings it will say you are subscribed.
If you go back to the email you unsubscribed from and click the second link
it will take you to a settings page.
If you unsubscribe fully by checking the second option, then the GD profile settings will show that you’re unsubscribed, meaning that now you can try to re-subscribe. This is what I did but it didn’t work, I still don’t get emails. I’ll try it again now and if you do too, please let me know if it worked.
I don’t know how to subscribe/unsubscribe on Google (I don’t use it), but I can unsubscribe and subscribe in a few clicks using Yandex Mail.
